Do you have a UPS for your second domain? If yes, you can set a property called NetBiosDomainNamesEnabled(this property determines whether the UPS will use the FQDN or the NetBIOS name) in the User Profile Service Application to FALSE, then UPS will use the fully qualified domain name instead of the NetBIOS name.
